pointing to the right output command shell

I'm able to run my java app in a command shell, but the one it runs in doesn't have the settings updated to include a scroll bar. I reset the settings in the window, and save it for all new instances of the msdos windows. This save of settings works when I manually open up future windows, but when I run a java app from TPad it opens up the crummy little non-scrolling dos command window. How do I find which copy of the command window it's opening so I can reset that copy's settings?
