When viewing files I have the View Line Numbers option checked and there is indentation for line numbers, but they're not visible.
This is driving me mad, as I use textpad to debug issues in code, and when you can't see the line numbers its no use at all.

lol - sorry, could not help it...know the feeling all to well!
Try Configure->Preferences->Document Classes->Default->Colors->Item->Number, play around with fore- and background. If this happens to only one document type you might have to change the class for that type, ie. select document class other than Default. Oh and btw, since this is a change to document class pls close all open documents first and make sure you only have one instance of TP running. HTH
