I saved off my custom.bnd file, and then changed Keystroke Compatibility to investigate something. When I tried to revert back, it appeared that my custom keys were gone even though the custom .bnd file was unchanged.

After rooting around in ConfigState.xml, and comparing to a backup copy, I changed CustomBindings to 1 and voila, my custom keys were back.

This should be better documented.
