Is there any way for adding a "user defined class" for marking up R programming language code (e.g. comments in different colours etc)

Yes, you can read up in the help file how to add a document class under How To > Use Document Classes.

You will need a syntax definition file. As it happens, someone has aready created one for R: http://www.textpad.com/add-ons/synn2t.html
