Suggestion: in the compare tool, add an option to bookmark unequal lines in first and/or second files. (I'm not sure if an option to bookmark equal lines would be useful.)

I use tools on another system (an old mainframe at that) which has similar capabilities, and it's very useful at times.

Of course, if I've missed a way to do this, I hope someone will let me know.
