Textpad - issue with Java

We have Textpad 4.62 and we noticed that we have a new issue when we install Java its first in the tools drop down and then when the application is closed and reopened the java options dissapear.
We noticed we have a problem navigating to the registry entries
I have found in the registry HKEY_CURRENT_USER_SOFTWARE_HELIOS_TOOLS -
When going to the folders 1, 2, 3, we get Error opening key.
We can't delete or rename these folders.
I'm guessing that the application is not getting installed properly again.
We've taken steps to assure that broken registry entries are removed using the CC Cleaner program after removing all other folders in the C:\Program Files folder for Textpad.
The program works ok it seems for other tasks within the app itself but the tools and other custom tools that we have at our company are not installing properly. This seems to work on other PC's but this particular machine seems to have problems.
Are there any other ideas or steps we can get to fix registry corruption for Textpad? Which entries should we also be removing prior to a new installation? We noticed that Textpad shows up in a couple different areas in the registry.
