My bookmarks are lost after closing the file and then reopening it. Is that normal? Can I make them stick?

Bookmarks aren't "text" as such, so there's no way to save them in a file without altering the file in some proprietary way; because of that they'll always be lost when you close a file.
If you really want to keep them from one session to another however, you can save the current workspace (with the file open) with a name and then close the file ONLY by closing the workspace -- bookmark info for all the open files is stored in the workspace (which is actually info stored in a separate file), so when you Open the Workspace again the file will be re-opened where you left, with all your bookmarks in place (If you close the file in the workspace however, the workspace no longer remembers it and all bookmarks are cleared).
