Maybe you should try WildEdit (from this site), I think it's specifically intended for addressing large directory trees full of files.

As a long time paying user of version 4.3 who was bitterly disappointed when 5.0 was released, after a few weeks of testing it out I've been pleasantly surprised at 5.2. Well done. I'll be upgrading.
