WildEdit is sensitive to line endings, and your files have different line endings.
I have no idea what you're talking about. Why do you say my files have different line endings?

In the options tab > Literal line break characters: I selected Linefeed only (Unix) and now I can search and replace in HTML docs.

Suddenly Wildedit has stopped replacing files in HTML docs. It works fine as usual with PHP files.

I just noticed that the background color setting works (temporarily), but if I close TextPad and reopen the doc, the settings are removed and it reverts back to B & W.

TextPad has reverted back to basic black & white color for character and line display.

I was able to set the line highlight color in preferences, but the other colors refuse to apply and don't work.

Any ideas how to enable colors, especially for PHP?

It's recurring all the time now. I've restarted IE, and I've even removed and re-installed Textpad and still, the same problem.
