I think I figured it out.
Configure -> Preferences -> View -> Dockable log windows -> uncheck both options

I have the same issue. Everytime I open TextPad, the Tool Output window and Search Results window are open at the bottom. If I close both windows, exit the application, & restart the application - both windows are open again.

I searched through the forums to find similar enhancements, but I didn't see anything that was related to my suggestion. I often use textpad to write/edit SQL and Unix scripts.
